YouTube is not a good place to post videos that may infringe copyright because a) it is a huge site visited by millions daily so anything put there gets a lot of exposure and b) the site owners side very clearly with the copyright owners making it easy for them to request videos be taken down. These two facts in combination make YouTube a poor choice of platform to show your video editing/fan skills and enthusiasm, sadly.
Ghibli also seem pretty sharp in stamping down on fan-made videos it considers inappropriate.
If only e-Bay were so vigilant in having pirated copies of things removed from their auctions. Sadly they are not. Why? Because to do so would stop the sales of such items and that would cost them a lot of money.
You would have to upload your videos elsewhere, but really the problem is that YouTube almost has a monopoly on the home made video market. If you can't find another popular video upload site the alternative is to share it among your friends though that would still need you to have some webspace to put the file up.

Forget about getting written permission from Ghibli. No way.
If your work have copyright infringement issues (that you honestly think that it does not hurt Ghibli business is, sadly, irrelevant), and if you insist in posting your work in a public site, then you must deal with the risk that it's taken down. It's sad (you might loose comments, for example) but it's not a tragedy. In Youtube, you also might have your chanel/user taken down -that sucks a little more. I myself have had two videos (unjust... form my point of view) taking down from Youtube by Ghibli (just some guitar covers with 15 seconds of video from the moves) Other sites are more permissive than Youtube... but, of course they are also less popular.

Vimeo is a good alternative, and becoming quite popular.

I think Vimeo is as tough as YouTube on breaches of copyright.
I used to watch loads of anime on there then almost overnight: poof! It was gone.

Well, full anime episodes is one thing... AMVs, covers, home made videos that includes tiny movies fragments, is another.
For example, (don't tell anyone) this video of mine was taken down from youtube. I doubt that could happen in Vimeo or Viddler. But I'm not sure.
